I lost most of a batch of silkworms to disease. How do I prevent the main silkworm diseases like pebrine and flacherie and protect my rearing?

Silkworm disease losses are mostly prevented by hygiene and good rearing rather than medicine. Pebrine is a serious egg-transmitted disease, which is why you must use only certified disease-free layings from an authorised grainage. The general defence against pebrine, flacherie, grasserie and muscardine is: thorough disinfection of the rearing room and equipment before and after each batch, clean handling, avoiding overcrowding, proper bed cleaning, good ventilation and temperature and humidity, feeding good quality leaf, and removing weak or diseased worms promptly. Use recommended bed disinfectants as advised by the sericulture department. For any specific disease diagnosis and the correct disinfectant or treatment, follow your state sericulture department or Central Silk Board guidance, since wrong handling spreads infection to the next batch.
Disinfecting the room properly between batches is what saved me in Malda after one bad loss. And only use certified layings, cheap eggs from an unknown source carry pebrine and ruin everything.
